I'm currently watching Clannad After Story. It's the first anime that actually made me cry.
Have you seen the Kanon anime? It's eye watering goodness. Made two of the dudeliest guys I know break down in tears. They say that in order to view it properly, you need to have everyone cuddled under a blanket with a tub of ice cream and a box of tissues.

Kanon almost made me cry while Clannad did make me cry.

Weeeee I have a rather large and extensive collection of manga and anime but some of my favorites of each are:

Anime -
Yu Yu Hakusho
Trigun
Outlaw Star
Cowboy Beebop ( my favorite ending of all)
Kenshin
FLCL
Samurai Champloo
Gundam Wing
Dragonball Z
Kenshin OVA (veeerrrry graphic be mindful)

All of my collections are in Japanese with English subtitles since I am all about the uncut.

Manga -
Bleach
Naruto
Fairy Tail
Berserk

Movies-
Pretty much anything Hayao Miyazaki has made but more so Howl's Moving Castle and Princess Mononoke up front and Spirited Away right after that.

Just throwing out some suggestions too ;)

This show is hilarious. Also, it's not *that* fan servicey. It has its moments, but I've seen worse.
How how many episodes have you seen?
Because you'll get there. . .

Also, I'm currently watching The World God Only Knows, (Anime my Steam avatar is from) and Oreimo.
Both of which are currently airing in Japan, and both of which you can watch online legally.

Kanon (2006) wasn't really that sad in my opinion. Clannad After story, however, possibly the most depressing show I've ever watched. So amazingly sad.

There are the usual suspects that everyone has seen.

Trigun
Cowboy Bebop
Death Note
Code Geass (Even though I personally think it's a piece of crap)
Ghost in the Shell SAC

But, those are all things that most people know because they are/were on Cartoon Network. Most of the really good Anime out there is obscure, and honestly, not even that popular in Japan. Most anime in Japan is quickly forgotten after the season it airs. Case in point, most Japanese will only know Ghost in the Shell out of the above mentioned list. You mention Cowboy Bebop to most native Japanese and they will just give you a blank stare. The things that are popular in Japan and remain so are shows like K-On. K-On is so ridiculously popular here. The singles from the show actually top the Japanese pop charts when they are released, even the really really sucky songs like the ones from most of Season 2.

I tend to watch stuff that is a tad more obscure. Oh, and anything by Madhouse. Literally, anything and everything by Madhouse. As such here are some of my favorite shows.

Series
Allison to Lillia
Aria
Darker than Black
Fairy Tail (I am guilty of liking infinite shonens from time to time. :))
Higurashi no Naku Koro Ni
Macross Frontier
Nodame Cantible
Ouran High School Host Club (Desperately needs a new season now that the Manga is finally ending)
Read or Die (OVA then the TV Show)
Banner/Crest of the Stars
Shakugan no Shana
Toradora!
Pretty much any Clamp Series

Movies
Evangelion Reboot Movies
Summer Wars
Sword of the Stranger
The Girl Who Leapt Through Time
Macross Frontier: The False Songstress
Kara no Kyokai

The above is in no particular order. :)

So many great animes here, and plenty it sounds like I shall check out!

I am super surprised that nobody has mentioned this Anime. It is a masterpiece and the first major piece of Anime by Hayao Miyazaki. Every episode continues exactly where the last one left off, so you get a FULL story from start to finish. 26 epidoes at 45 minutes a piece, tis great fun!

Future Boy Conan - DL it! It is the highest quality anime in the areas of character creation and story telling, the art is really great too considering it was made in the late 80's.

Get it! Future Boy Conan will take you on an epic journey, w00t!

Asside from FBC, I really enjoyed Full Metal Alchemist, all Hayao Miyazaki movies, Naruto, the original story line for Bleach & Avatar: The Last Airbender

So many points of interest to reply too...

I've heard bad things about Clannad, is it worth watching?

I guess it shouldn't be too shocking Japanese forget anime after they finish with it;
It's the same for us Americans and our shows isn't it?

K-on's first season was amazing, then the second season kind of sizzled out, I will admit.
However, the songs were pretty great.

I just finished the first season of When They Cry myself,
and I am sad to find out the season season hasn't been licensed.
Oh, and have you seen When the Seagulls Cry? (Umineko no Naku Koro ni)

And I must ask, why didn't you like Code Geass?
I respect your opinion, but I gotta know.
I've watched that anime three times through now... (Total of 150 episodes)

I will not be suckered into this thread....well;

While I personally enjoyed Code Geass very much I can see why people would dislike it. The latest Madhouse movies (Girl who leapt through time, Summer Wars) are amazing along with everything Studio Ghibli makes, granted I'm not a fan of Nausicaa and think it's one of the most overrated movies ever made, Spirited Away is my favorite from Ghibli though. I finally got around to finishing Samurai Champloo which was very good. There's a few more series I've seen that I'm to lazy to think of currently.

The Melancholy of Haruhi Suzumiya was interesting, definitely interesting. My all time favorite series is Kara no Kyoukai though (which I'll be surprised if anyone has seen). Oh, and on a final note, Death Note is the most overrated, worst anime ever made. I can't believe I was suckered into watching it after L died. I dislike the series so much that I'd go so far to say that the worst episodes of Bleach are better than it.

What the heck I go to work for 8 hours and my thread detonated like a nuclear bomb.
I cant even keep up. :D

Frostidilicus my brother Clamp fan I salute you for clamp is awesome. Cardcaptor Sakura, Chobits, Angelic Layer, XXXHolic, Wish, and Suki were all epic series.

I heard Great Teacher Onizuka in that pile of posts somewhere. Everyone should READ that series it is epic.

You will note that a lot of the time I specify reading the manga over watching the anime.
There are several reasons for this. First Usually animes are made based on existing manga. This means that the manga is the original work from the creator. Often the anime will be edited for TV standards (or in America shredded to pieces case in point outlaw star on cartoon network). There will be aditional material that is not by the creator ( Naruto had a filler arc that was over 125 episodes long added in) or in the converse material will be cut down to fit into a regular series (berserk the manga has 3 volumes before backstory begins the anime has 1 episode)

In general the rule of thumb is that the anime is at least somewhat inferior or at best equal. It is also worth noting that occasionally the anime comes first and then the inverse is often true IE Code Geass and Cowboy Bebop.

And by the way Nausica the movie is a perfect example of why the manga is always better. That movie was a total let down. The manga however was epic.

That could in fact be several collections. That's a whole lot.

Has no one mentioned Bubblegum Crisis? That show was hilarious even tho it made next to no sense.

These were my favorite animes back in the day:
Love Hina (First season only)
Trigun
Cowboy Beebop
Ranma 1/2
