Extremely Slow?

The past couple days my PC has decided to be really slow on start up (Taking sometimes up to 10-20 minutes before I can even open anything), and sometimes when opening other applications as well. Most of the time, once it gets going it runs fine so I don't know what the problem could be. I did a full scan with MSE and it didn't find anything strange. Any Suggestions?

A few things you might do.

First, I'd recommend using CCleaner to help clear out the junk files that have built up on your PC.

Second, I'd suggest a full defrag. You can use the built in windows defragger, but I suggest trying Auslogics disk defragger.

I'd also highly recommend opening up your PC's case and fully cleaning the interior. You may have dirty fans resulting in overheating, which can slow things down.

Out of curiosity how much of your hard drive is used? When it gets overly full, it can slow down.

I've got 2 hard drives.
The first has 34 of 149 GB free and the second has 560 of 931 GB free

I'd check the hard drive.
If you're running at >85% capacity on your hard drive, your system will be predictably slow. If things are fast once they're loaded into memory, then it's not your RAM and it's not your CPU.
Do a chkdsk, or go to seagate's website and get seatools to test your drive.

I used CCleaner and defragged. I also disabled some programs on startup. Noticeably faster start up speed, but I am still having problems with certain applications taking a long time to open and general freezing of my computer. There's also some problems with pages loading on the internet, but I don't know if that's just my college internet being really cranky this week.

EDIT: Also just noticed I posted in the wrong forum. Sorry about that :P

So yeah, some applications take a while to launch, but once they are opened they seem to run fine. I don't think it's my internet connection at all because I get a decent connection while in games. Still trying to figure out what it could be. Is it possible that some malware snuck under the radar of my scans?

Try running malewarebytes. Pretty good free anti-maleware scanner.

Which programs / what kind of programs? I've had issues with Office products in the past doing something similar.

I've only been using a few lately but it would be Chrome, League of Legends, and Skype. I had run Malwarebytes when it first started happening and it didn't catch anything. I just ran a full scan last night and it might have picked something up. I'll see if I have any troubles with restart later.
I still have some trouble where opening an application causes everything else to slow down, including the loading of webpages.

I ran the scans you told me to run, but I don't know what I should've been looking at.
The SeaTools couldn't even find drives so I don't know.

Also while launching something, everything else slows down and I have noticed that Shockwave crashes. I don't know if this means anything, but trying to give any hint as to what this might be.

It'll be annoying, but you could always just format and reinstall (make sure all your data/documents are backed up first). I did that once a year back in my Windows XP days and it always made the computer run so much better afterwards.

This. And if it acts up with the new OS re-install then it's definitely hardware. This happened to me before and I thought it was a hardware issue. Turns out, it was a poor OS installation that I purchased from digital rivers as a student for dirt cheap. I re-installed it from a factory windows 7 disk and it was as good as new. That laptop still serves flawlessly for my father after 5 years.
